It will all come down to how the rest of your application looks. If you have a lot of 3rd year clinical HONORS grades (especially Surgery and Medicine) then that will help alot. Likewise with research, publications, presentations, etc...
Those programs that don't like your step 1 score will not be affected by your step 2 score.
